Anyone know of a source for plugs / grommets for these holes in the bed cubbie holes? I believe Toyota calls those spaces "side decks".

The holes are about two inches long.

Yup and they are wide open to the outside world so all sorts of dust/mud/wet crap gets into the compartment, making it useless for storing anything you don't want soggy and covered in crap, unless you put it in some other container/bag/etc.--which gets soggy and covered in crap...

Too many to list, and I've probably forgotten a bunch.
    Here's what you do.

    1. Remove storage cubbies.

    2. Get a length of 3/8" flexible tubing and a shitload of silicone caulking.

    3. Cut a piece of tubing to the length of the slot + 1". Then slice that length of tubing in half lengthwise. Repeat this for each open slot you need to
cover. I forget how many I covered on mine, but there were several.

    4. Silicone them into place (if the tubing wants to curl away, use some clamps until the silicone cures).

    5. Reinstall cubbies and their doors.

    6. Profit!

Mine have been dry all winter, and we've been getting buckets of rain out here in this dumphole.

You could probably cobble together something nicer/better, but what I did is functional and keeps the water out.

Sounds like a reasonable fix--doing something about the issue is on my list, I will keep you solution in mind...

I went with Gorilla Tape. I'll revisit this down the road when the tape gives out. I'm still looking for rubber plugs so they can be popped out for cleaning. They don't have oval ones on McMaster-Carr.

12v always on power point mod, tailgate anti-theft, Addl bed tiedowns, flyzeye dash lights, map lites with dome lite mod, bed stiffeners, air bags, brake controller, always on fog lights,
Try Flex-Seal tape. It comes in varying widths and you can put it on in such a way that the slots are still useable while making a waterproof seal. It's also very durable. Got mine on Amazon.
