Getting my stereo lined out and am looking to get a sub or 2. I am going JL 10" W3, but my question is... is there a big difference between the 1 sub box or the double? I dont know if i want to use both sides of the bins when possibly just using one would suffice. Opinions, thoughts?

Look up Moose1988 build thread. I told him to buy the dual 10 box and chop one side for storage. He ran with it and did a great job on it, works really well and looks great. Didn't take him very long to do and was cheap for materials to cover the wood so stuff won't rattle. It's a great way to keep your storage and still have a decent sub box.
