If it's the original radiator and hoses, I wouldn't worry about it.
Looks like normal cooling system "break down" contaminates to me.

BTW, I much prefer the Toyota SLLC coolant than the "green stuff".

May want to check what the hoses look like inside, that looks like bits of rubber from the hoses. Usually happens when coolant is left for too long and starts deteriorating things.

Some 4.0 05-06 were know to have head gaskets issues. Like others have stated stick with toyota pink coolant.

Yup Toyota pink and one in the stink. green is for gm junk. The vato zone pink Asian coolant will suffice as well

Universal coolant is fine if it meets Toyota’s recipe (ethylene glycol based non−silicate, non−amine, non−nitrite, and non−borate). Walmart’s SuperTech antifreeze meets that. At 100K, I’ve always replaced the oem coolant in the cars I maintain with SuperTech or Prestone. Color doesn't matter anymore. Red/pink is just a dye Toyota uses to stand out from other colored coolants.

The black specks are normal. If you google it, you’ll see that question pop up in every car forum. It can be residual matter from casting process and/or material separating from rubber hoses. In extreme cases it could be gasket material.

I've been using green stuff since I did my first coolant flush and change. No issues so long as you do regular maintenance.

In the old days, we used to put black pepper in the radiator to stop a leak. It worked, lol.

It's probably one of the hoses slowly deteriorating. Change the top & bottom & the heater core hoses.

Flush & repeat. Good luck :)
