Hey guys I have a 5 speed 3.4l tacoma with 118000mi and when I reverse it makes a lot of squeaky noises, like bad shocks, but it only makes it when the clutch is engaged, if I'm rolling backwards in neutral it is silent.

My clutch does need to be replaced and I'm getting it replaced hopefully in the next week, but I was wondering if this is a separate issue from the clutch that I should address while they have the Tranny down?

Also, on an unrelated note, should I have them replace my Rear main Seal when they replace my clutch?

I would. Altho your mileage is low, it would suck to have to drop it again, remove the clutch and flywheel again, to replace the seal. It's a cheap enough part to just do it. Extra labor is basically nothing.

And also replace the pilot bearing, throw out bearing, and resurface the flywheel. Tho those are standard fare to do it right so just verify they plan on all that.

Alright I was thinking I might as well replace the RMS.

But would the squeqyness in reverse be caused by a bad bearing? It doesn't do it in first

The gearing in the transmission is constant mesh . I would be looking at the universal joints , rear spings , shocks etc as the culprit of the squeaks .

See I thought that too, so I got on a straight road and took off in reverse, it made the noise. I then disengaged the clutch and it quit even though the truck was still moving in reverse at the same speed.

True , but when you are coasting in reverse . the powertain isnt under load . Look at universal joints , rear leaf springs , exhaust shrowds , engine and transmission mounts .
Its the twisting under load causing the issue . When under load , everything under the truck is flexing in the opposite direction
A little tough trying to diagnose noises over a keyboard but those are the components I would be looking at first .

Alright that makes sense, thank you. Is there any reason one or more of those items would incur more stress in reverse than going forward?
