Make sure you don't have a water leak into the cab. Maybe you've got mould in the underpad of the carpet.

You may have spilled something that got under the carpets and matting.

we did this once with milk. cleaned it good afterwards.

a couple days later it smelled like a rotting dead body in the car

i mean so bad you couldn't even sit in it without throwing up.

so we had to pull the seats, carpet, insulation.

throughly cleaned both sides of carpet/matting, throughly washed the inside floor pans

let everything air dry very well before putting back together.

    but did the trick.

I keep a towl behind the back seat and whip it out when the need arises, its easier to wash than the back seat. ;)

find the water leak thats causing the mold and mildew? maybe your ac evaporator drain is clogged and the water is backing up into the cabin soaking the carpets?

In working as a mechanic for years I have come across 2 common sources of stink in vehicles...
First, make sure your evaporator drain for the AC is clear, if it is not, water will accumulate in your HVAC case and mold and algea will grow causing a funky smell. Get some AC air freshener available at any parts store. Locate the fresh air intake on the cowl, turn your heater fan on high, make sure it is not on recirc, and spray into the duct for 5-10 seconds. Shut the fan off and wait 15-30 minutes and re-apply. Make sure the drain is open first. I usually remove the cabin filter before treatment and replace with a new one when I am done. Some of the better quality (more expensive) cabin filters have a charcoal element built in which also helps to eliminate foul odors.
Second... make sure interior is clean and dry, hose truck with lots of water from all angles, then feel and look all around for any water leaks, most common around doors and windshield, look up under the dash, especially in the corners. Water getting under carpets will often cause mold in the under padding causing a nasty funk. If this is the case, sometimes I use Arm&Hammer carpet fresh to get rid of odors. Sprinkle it on rather heavy, brush it in with a soft brush and let it sit for a while, then vacuum out. If it is mold in the padding, the only sure cure I know to totally get rid of the smell is to replace the carpet.
Not sure what kind of stink you have, but I have also seen mice get into the heater box and die on many occasions. Smells like rotten meat.
Good luck finding the source of the smell.
