I need a head unit with a aux out for a sub, but I don't like the look of most aftermarket head units. They just look out of place. Does anyone make a nice head unit that looks stock-ish with sub outputs?

Go to the audio/video section. There are alot of threads there about running RCAs from a rear speaker wire, eliminating the need to swap the head unit. I have considered a swap, but the factory h/u has more options than I've ever had, even more than some old aftermarket ones.

The other issue is I only have a single disc changer. Would swapping it out for the stock JBL unit do the trick? Does it have an output for subs?

Back from the dead... lol. To the OP and Tommy I don't think you'll find a 'stock' looking head unit in the aftermarket. Try looking at the double DIN units to see if something peaks your interest.

Without knowing any specifics such as goals or budget it's hard to try and help plan out a system. Why not invest in an amp with speaker level inputs like this one: http://www.sonicelectronix.com/item_22733_Kenwood-KAC-7205.html

It will allow you to have a sub without the need for RCA outputs. Yes that amp is a little overkill for only having stock deck/speakers. You'll be able to use it for something else later on when you decide to upgrade instead of sitting on a shelf.
