I replaced all fuses, fuel filter, spark plugs. That's all I can think of

Swap ignition coils to see if misfire moves.

Get a multimeter and start testing engine sensors. Hope ECU is ok.

    Are you popping any fuses?

If it runs your doing good, maybe survived. But there is plenty of sensors. Hope you are cleaning out plugs, and applying dielectric.

Could have been worse. I took my 72 Chevy with 4inch lift and 35's swimming. water line tapered from windshield wipers to bottom edge of rear bumper. Luckily I shut the motor off before it took a big gulp.
So the ECU didn't go under water?

Possible Igniter or crank sensor or cam sensor. You need to check those plugs for water.

Have you hooked up a scanner to see what the sensor are doing. What year truck. May have a bad TPS and if its drive by wire that's means a used or new throttle body

It threw two codes. Misfire in cylinder 3 and a heat sensor. I pulled out the ecu today and it looked like water never touched it. I pulled it apart and there wasn't mud or any signs of water so I don't believe it got wet.

Swap #3 coil with another cylinder and see if the code moves. Did the motor suck any water into it? Have you done a compression test?

Did you drain the tank? Usually a fuel pump works or it doesn't.
