OP Im sorry you are dealing with this issue. That would drive me crazy too! Have you checked under the hood and looked to see if it was anything loose? I have rattle in my jeep that seems to be in a similar area that I can not find at all....

I had a similar creak in my 18 Tacoma and my wife’s old 18 Highlander. It drove me crazy and in both vehicles it was a pair of sunglasses rattling in the overhead flip down sunglasses holder. Sounds crazy but for some reason the noise it makes sounds like it’s coming from the passenger door.

This is what I found at first when I took the speaker cover off. The bolts on the tweeter weren’t very tight from the factory.

That's what it sounds like to me, a metal noise not a plastic clicking per se.

    Also mine has no rattles...yet...

Maybe a long shot but check the plastic cover on your TSS camera on the windshield by the mirror. When I had my windshield replaced when my truck got hailed on last summer the installer broke off one or two of the tabs that holds it on and it made a similar noise Unfortunately for him it was on the windshield side so they had to put another one on. Spent hours on a trip trying to find that one. On a somewhat related note to document other annoying creaks, my driver's seatbelt also makes an annoying creak that I haven't figured out how to shut up yet.

The ocd is fuckin real here!
My passenger side dash area "clicks" when it's cold. I can move the whole damn dashboard on the passenger side by hand without much effort.

I'll gladly listen to my tire hum rather than focus on interior creeks and clicks. It's a truck. Use it as a truck. Ignore the little stuff.

I have this one with my radio, also in the cold. Applying light pressure to the dash trim above the head unit stops it.

Did it get louder when you dismantled the Inside of the truck ? It sounds like it is right there but noises are tricky .

^This. That helps a lot. Then a generous application of this stuff on the door seals makes it go away completely. Not sure whether that is what OP has going, but it can’t hurt.

Not much on the 07 yet. 18 is gone, but was a greata truck. TRD Pro grill, Gator FX3, Homelink mirror, Black out badges & exhaust tip, Remote start. Future TRD exhaust, skid plate.
"The passenger seat when someone is not sitting on it vibrates... I have leather and when it was vibrating at certain speeds it would rub/creak on the centerconsole."
I haven't had to yet on my leather seated Taco, but on another car I had this problem and got some sticky backed felt and put it on the console where the seat would rub and it made the sound go away. I will likely do this on the Taco eventually.
I trimmed it to try to make it subtle.
    something like this.

    Thanks Mike, do you mean:

for example if I am sitting in the passenger seat (for reference) then I would place the felt (I also have looming tape) in two places:

i)on the lower left side of the seat around the seatbelt receptacle area and the center console where it touches, and

ii)around the bottom part of the seat that supports the femur, and where it touches the center console. Pretty much I'm going to go deep around here and want to make sure Ive got everything. Thanks mike

    Its very tricky indeed.

So the truck made the noise first, then I took it apart.
The noise didn't necessarily get louder, the more panels I removed.
Rather, the more panels I remove, its easier for me to pinpoint the sound as coming from passenger dash/windshield/passenger footwell/passenger seat area.

I'm going to try the stethoscope idea but I don't know anyone else that drives manual and also everyone here is quarantining as well.
