    No idea on price, and you may not have the time and means to test, but if you could run a controlled test or even just get a ladder and take a really close look as to where the water is coming in, you can determine whether it's the sealants or the window system that's failing. No sense in replacing a couple thousand dollar window when all it takes is about $5 worth of caulking. When you say you caulked the flashing do you mean the actual roof flashings or interior mullion joints? If it's outside you'll want to touch it up again after everything dries. Silicone won't always cure correctly on a wet substrate and shouldn't really be applied in wet conditions.
