I just about finished a universal joint and carrier bearing replacement. Marked my orientation w/ punch marks at each intersection. Removed and installed the new Spicer universals and bearing. Started to reinstall the now "complete" remaned drive shaft front to rear, when I went to bolt up the rear yoke only one bolt would drop in. The best I can figure is I clocked the middle yoke one spline off of my orientation line. Do I have to disassemble the middle universal move the yoke one point. Or can I jack up the rear wheels, put the transmission in neutral and spin the rear differential until the bolt pattern lines up. Will doing this cause any issues with the balance and alignment thru the shaft and into the transmission?

Nobody can truly answer that question, it could cause issues or it may not, nothing is given, esp vibrations afterwards. When I redid my drive shaft, (all the same work you did), I didn't clock anything, no marks nada. Just took it apart, put in the new parts and reassembled. Works fine and it didn't cause any noticeable vibrations. Not recommending that route, just wanted to point out that just because it's not clocked the same doesn't mean it won't work smoothly.

Thanks, so I ended up just rotating the rear wheels to spin the bolt pattern and at this point in time I have no issues.
