Motor vibrations or driveline? The prerunner trucks are notorious for the u joints going bad because they aren't greasable. On my 07 prerunner the u joints went bad and caused my vibrations. There's 3 of them, also the center support bearing can creates vibrations.

How are your tires? Is the wheel vibrating?

It's common, it goes bad pretty quickly on the prerunners unfortunately. Have your carrier bearing replaced, and since they have to take apart the driveshaft it's good measure to have them replace the u-joints as well.
This is as far as I can find the best aftermarket replacement - SPICER DANA HOLDING CORP #5002334
Spicer makes the carrier bearings for Toyota so it's an OEM replacement without paying Toyota markup.
