Yes, it will hurt your paint. You can see outlines of old magnetic decals on the back of other vehicles. You're better off using a decal.

    Yes. Even a decal can.

I had the TRD Sport door emblems similar to the TRD Pro emblems on my truck for a couple years. I noticed one was starting to break down and peel so decided to remove them. What I found was a nice outline in the paint that I can still see at the right angles even after buffing and polishing. I won't be replacing the the emblems.

Lay down some clear bra type protection film first, perhaps.

Consider what is covering the paint, is protecting the paint from the sun, so the paint around whatever you put on there will fade at different rates.

Some of them left the paint looking lighter in places, especially the thin blue line magnets on the passenger door, but I was involved in accident that wasn't my fault and got a new door...

I would recommend making sure the truck is clean before putting magnets on.

I don't think the magnets "hurt" the paint.
The sun fades the paint, and the pain under the magnets doesn't fade.
Remove the magnets, and the paint is "darker" / Not faded.

the issue isn't the magnets, it's that they tend to trap dirt/grime/grit between the surfaces.

my old boss used to insist on using magnetic truck logo's. all the trucks ended up with what appeared to be matte finished paint where the magnets always got applied from the scatching. and he was almost religious about washing the trucks, and cleaning between the magnets and the paint.
