Will the header rail being mounted higher than the side rails be an issue with a bed cover?

I will have a Diamond Back SE cover by 10-25-21. I have noticed that my factory header rail is mounted higher than the side rails, not much 1/2" + or - but enough to have the same trouble that another person was having with the fit. I am wondering if this is a goof on my truck or if others are the same. I can see myself with a Dremel tool oblong'ing the header rail holes.
