I had a check engine light come on last week indicating a problem with the low pressure side of the fuel system. I suspected that the fuel pump had gone bad. Since I've already had the fuel pump replaced under warranty I had the truck towed back to the dealer. They confirmed the codes and put in another pump. When they tried to start the truck - same problem, same codes. They checked back to the relay and found power but nothing through the wire at the pump. They then put a jumper in line and the pump fired up. They've diagnosed it a bad wiring harness. The truck has had a babied life - no off-roading, no driving through deep water, no accidents, and no rodents chewing on wires. They tell me that it's a cab-off job that will cost about $3,000.00. I searched the forum and didn't find any similar problems. Have you guys seen anything like this?

I’ve never heard of a wiring harness failing on its own. I’d ask for pics and understand where and why it’s damaged.
A few questions I’d thinking of:
Did the factory damage on assembly?
Did the dealer damage it when they did the fuel pump?
Do they not know where and why, and an entire replacement on you dime is what benefits them most?

Yeah, I asked them to save the harness for me. I want to check it out.

I’m skeptical; the only thing that’s been touched on this truck (presumably) is the fuel pump, and now the harness randomly fails, and it’s the fuel pump wire?

I’d have someone else look at it. If the dealer damaged it doing the recall work they wouldn’t get reimbursed by Toyota. Any damage they cause would be out of their pocket, So they don’t have any incentive to find the cause.
