when i took my liner out to clean under it my screws broke. What I did was buy a bolt long enough to go from under the rail thru the liner. Put the bolt thru the existing hole and tighten it on with a nut/lock washer. then put liner in and the end of the bolt should fit into the liner holes and you just put a washer and nut on that to hold liner on. I made it so the bolt still sticks out a little incase I wanted to put a rail or something on it I still have room for that and another nut.

I just need a couple of the flanges. I can get bolts/screws from hd or dixieline.

this is only pic i have...

basically you put the bolt in so the threaded end points towards the middle of the bed. tighten a nut on it so the bolt stays there. drop the liner while having the threads go thru the liner then put a washer and nut on (would be the second nut on the bolt). So since you put the first nut on behind the liner the bolt doesnt move and theres no need to hold it when putting the second nut on to secure the liner.

so it goes.... bolt head/inside of bed rail/nut/liner/washer/nut.

If you need me to i can try and get a better pic. I'll pull out the liner near the tailgate and show you how the bolt and first nut are on it, but I believe its pretty straight forward.
