What is the airfilter that is in the intake housing on my V6? How do you clean it? Can you remove it? Will it help your fuel mileage?

A charcoal filter. Some people remove it for "more performance". It's 'permanently' mounted.

    He shouldnt have that pump.

I think he means the filter mounted inside the intake housing, the foam 1.

Edit... i think its foam? I never messed with mine

Some have removed it and claimed better mpg, some say better throttle response.

Gadget at urd has ripped out all air filters from a tacoma and seen zero gains on a dyno compared to leaving the intake bone stock.

So, the butt dyno seems to be the culprit again.

It's a charcoal screen. Drill the rivets out and throw away. It's not needed and you'll gain a bit of throttle response.

Thanks for all the reply’s. Does anyone know if there is a way to clean the secondary filter or do ya just leave it for eternity?

Its charcoal and intended to capture the small HC poofs backwards that occur sometimes on shut down. Removing it may make a difference on the 2.7 but not the 4.0 as it has been dyno'd with and without. So don't waste your time.
