Have you tried changing the fluid? Redline MT-90, Amsoil severe gear for example. These high end synthetics may help quite down the synchro's. If you haven't I would give one of these high end lubricants a try. ITs not a guarantee but I had really good luck with the Redline product in gear boxes.

Synchros do not make any noise unless you shift poorly! They probably are right but that probably would be 200K miles down the road all manual transmissions wine to some extent in any gear except direct. (1:1)

Try changing your fluid. Mine whined in 4th gear when it had 12,000 miles on it. It got quieter when I swapped out the MT fluid but still does it some. Is it working ok?
Again, try changing fluid, make sure it's GL4, report back.

Ok, that does sound a little different than mine did. I'd still try the fluid change out first and see if it makes any better. I put in Royal Purple this last time and have been really happy with my shift performance. I used Lucas the previous time and it was better than stock but the Royal Purple is smoother than the stock and the Lucas.
When you do change it, it may take a week or two of driving before you realize the full benefit. Give it a shot and let us know if there is any improvement!

It happens when I push the clutch on too and if I let off the gas it stops would that prove that it isn’t a trans problem because the gears and bearing are still moving if you just let off the gas

If that’s the case is should happen 24/7 not just when I’m on the throttle

I wonder if it is the rear end pinion bearing or an axel bearing. I can't remember how ,now, but there are road tests you can do to help diagnose this (google for them). My '13 manual is generally on the louder side compared to other trucks I've had but not like that. I have changed the trans oil twice after the factory fill. The first change was with Supertech synthetic blend, second change was with Redline MT-90. That is what I have in there now.
The rear end also has Carquest full synthetic now. First rear end change after factory fill was with Supertech synthetic blend.

You have checked the oil level yourself right?

I checked the level that’s fine but now it jerks in 1st and reverse and the whine is even louder in 6th gear

Any new info on this issue? My 09 X-Runner 151k miles is whining in 3rd, 4th, and 6th. Just replaced the tranny oil with Redline MT-90. Oil was clean and drain plug magnet has a little debris, small particulates. Anyone have this issue corrected?

Probably time for a trans rebuild. Not what you want to hear but sometimes stuff just happens. Try changing the fluid first if that doesn't work then rebuild time. Cheaper to rebuild before it blows. Have you ever changed the fluid?
