The rubber molding at the roof rack channels on my 2006 is coming loose at the ends (windshield and rear roof edge) and does not stay secured, does not hold into the trim at the ends and is loose. I can slide it front to back a bit but wondering best way to secure the ends.

How about a couple drops of epoxy? (If you're pretty confident you don't need to remove them ever again)

    Thanks
Yep that will do it. Thought it to be pretty simple but thought to check. Heck until I looked into this I did not know that rubber was to be removed for a rack, but then I've only had it for 10 years.

Yeah, if it were me- I'd just get some two part epoxy and put a little line on each end. Not so much that you can never get it off. You just wanna tack it on in a couple spots. So you can just pull it off if need be. Don't wanna create any spots that'll hold water (i.e. Don't block the channel anywhere). Prob wouldn't matter if you did, but there's no reason to.
