I'm getting ready to install some new lighting, and in taking out the dummy switch covers, this wiring is clipped in behind the middle (lower section) one.

What does this harness go to? Is it accessory pre wiring? My truck is a 2007 TRD OR PR.

    Anybody?

A lot of trucks are wired for other accessories from the factory mostly because it is cheaper to manufacture a few variations of the siring harness than it is to make one for each different iteration of our trucks. But that doesn't mean the actual accessory is there. Meaning you can't just plug a switch in to that spot and now you automatically have heated seats of whatever. There are different things that would go there if the truck were optioned as such, but for now you can push the switchback into the dash and move it aside and insert your switch and harness as you had originally planned.

I think you are right. Who makes that plate that holds relays and stuff under the hood in front of the relay box?

Perhaps you mean and Aux fuse box mounting plate? There are a few vendors that make them depending on what you have or are looking to buy:
@Yotamac has a few different ones:

    There's also @Pelfreybilt

or you can DIY something using some inspiration:
