Misfire on 2 and 4 after swap

    I have a 96 4runner 5vz-fe. My stock motor has recently died. I purchased a jdm motor and have completed the swap. I have worked out many kinks and issues. As of now i am at a complete loss of what to do next and am in need of serious help... i have changed everything and have done everything to the best of my knowledge. I have a misfire on cylinder 2&4. That no matter what i do i cannot not get to go away... please help somebody!

    5VZs are known for a few things to cause misfires.

    Tune, swap plugs, wires etc. Try basic diagnostics with swapping parts first.

    Injectors. These can cause huge headaches and often are the cause of tough misfires. They aren't easy to swap because of the intake manifold.

    Headgasket, if the head gasket is leaking combustion it will miss.

    A few additions to make me feel cool.
    Do a compression test, if that checks out change the distributor. If it's efi or coils try swapping the coil packs. Sorry been a min since I worked on one of those.

    I've done a mod or two
    Are you sure you have the wiring for the #2 and #4 injectors going to the correct injectors, those two are right next to each other, would be really easy to mess up.

    Thank you gentlemen for your replies. I have changed wires,plugs, coils, fuel filter, injectors, i rented the 150 scan tool from autozone. I got it down to the (1&5) my mistake on cylinder numbers. Being the front left 2 cylinders. It was throwing for random multiple cylinder misfires. Now it is only those two cylinders. If i swap wires around it burns my starter and binds it up badly( BADLY) any other suggestions?

    More info, new engine has 55k, clean in and out. I looked it over before install... if it matters or not idk, i had to swap oil pans and pickup tubes, from my front pan drop to replace the new engines rear pan drop... im very mechanically inclined, and have experience with Toyota, its all ive owned. Never have done this kind swap before though..

    What year model is the engine that you put in? Curious if there are any other subtle differences?

    The only thing I can think of, is that it has something to do with the coil packs, or wires, for those two cylinders. Since they are share with the opposing cylinders' coil.

    Also, how does swapping wires around, cause your starter to burn and bind?

    Ahh. Additional idea. How are the vacuum hoses? How are the gaskets for the intake manifold? Could have some vacuum leaks.

    Mine is a 96 and the new motor i put in it was out of a 99. I have replaced both wires,plugs and coils for those two cylinders. Idk what the deal is with switching wires around, but it seriously causes my starter to bind and put off burning smoke? I am absolutely stumped at this point. I will recheck all lines and gaskets. As far as i know i have quadruple check everything twice.lol on a side note... my big vacuum line on top of the throttle body isnt really sucking much air and doesnt seem to change motor sound or idle.

    Only differences on new motor were the oil pan drop was in the back vs mine was up front, i had to swap pickup tubes between the two.

    Ive tryed multiple ways,, i cant find which is the correct wiring for the 5vz-fe. There is about 4 different ways and some of them cause my starter to bind up and smoke

    What are the wires for specifically, that you have tried swapping? Are they for the starter? Are they for injectors? It is like you keep bouncing around a simple question. Trying to figure out the relation between misfires, and a starter smoking. Which should be two separate problems.

    I understand. Is it possible to het one of you guys to call me? It would speed this process up tremendously. Ive had to take time off of my job due to my other dd going down.
