So I removed my tube steps (let me know if you're interested in them) and I replaced the bolts in the holes in the underside of the body. Would these be better left out? Drainage maybe? Probably doesn't matter?

When I installed my steps there were plastic plugs in the bolt holes, I saved them in case I ever wanted to remove the steps... I would keep bolts in the holes to help reduce rusting of the threads.

Here's the part # for the plugs (Toyota calls them clips) for the 2nd Gen. I'm guessing they'd fit a 3rd Gen.

typically if i remove something....i will put the bolts back in the holes with a hefty coat of antiseize.

i do this mainly so i dont lose them incase i ever want to put parts back on.....i dont have to go hunting for the bolts.

    ...stuff
Definitely replace the bolts but pick up some of the plastic clips and put those on if you intend to sell the steps.

Replaced with new stainless bolts, anti-seized, rubber washers (used as gaskets to keep out moisture.)

... But I have been accused of being anal before.

I sold the stock 'Stealth Chrome Running Boards" that came on my truck. Bolts went with in the sale.

The Amp Powersteps I put on did not use the holes under the cab, but rather bolt through the frame.

I just went to Lowes, might have been Home Depot, and purchased a dozen short stainless bolts and washers. I already had quite a few of the soft hose washers for standard garden hoses and I used them under the regular washers. a bit of anti-seize and 5-ish minutes of socket wrench and all were secured covering/filling the holes for possible future use and rust preventative.

I am guessing in the long run I spent about the same, possibly a bit more, than buying the plugs/clips. I do however, feel more secure in my work preventing future rust of problems.

Where are you located? I'm interested in the tube steps.

    Work in progress...
Yep, put some plugs or the bolts back in there so the elements don't take their toll on the threads.
