Do either/both the sides have windows, by chance? Or is there an option to install windows? I am looking for a shell that can accommodate good ventilation for my dogs when I have them in the back.

They do not have windows on the side. They do have side windows as an option, it adds $195 per side and would need to be special ordered. The turn around on special order canopies isn't too bad at all.

Did they revise it again? Looks like it comes closer to the edge of the bed sides than other recent "made for third gen" models.

Yup, looks changed again although still slightly off.

What kind of waterproofing was done at the front of the bed?

Looks pretty good, nice lines from edge of corner to corner. Hard to do any better with a straight line.

Most beds will taper from the front to the rear, and that's why you see a little more of the bed rail. The canopies for the 3rd gen were designed specifically for the Tacoma, the 2nd gen's used a Hilux canopy hence the fit being off on them.
