Well, I like my Tacoma and love manual transmissions. We will get the elephant out of the room yes it's a terrible design with the throw out bearing set up. So I replaced the clutch around 100k ago with a luk. Clutch still looked great throw out bearing, not so much. I put in a factory Aisin no problem. I noticed the output shaft was trashed and rutted out. So I installed the URD bearing sleeve kit. Yay works better. My problem is after I replaced the clutch I now have a pretty consistent bearing noise almost non stop all gears EXCEPT 5th. I thought maybe I lined up the transmission and motor slightly out of alignment causing pressure on output shaft. I unbolted it shifted it around and it didn't help it. I just think it's very odd that thr noise starts after I replaced the clutch. But like I said 5th is quite as a mouse any techs out there know why this is ? Is it because there's a countershaft or something that keeps 5th solid like 4th gear in the 5 speed transmission? I heard if the bearing are going out in the 5speed that's an easy way to tell.. I know a little about the internals but probably don't have right names for parts. I guess my truck has 215k on it. I never tow just a daily driver and occasionally wheeler on 33". Just guessing I need a rebuild? Hopefully not. Everything shift fine, clutch feels great. I know there is some quirky stuff on these years but any helpful advice would be greatly appreciated.

Not for sure how the power flow is in each gear but my suspicion is that it's because 5th gear is direct drive and the other gears run off the countershaft, @gearcruncher may have an idea.
Odd that it happened after a clutch change, if you got the dowels reinstalled properly there's not really any way for the trans and engine to be out of alignment.
Have you checked your trans fluid to see if it's full and has no metal filings in it?

Sorry for the delay super busy work week. I drained some fluid Out does have a metal shimmer to it. I changed the fluid roughly 40k ago. Unfortunately the noise hasn't changed still quite as a mouse in 5 but all the others are super loud. I called a major reman company here in the nw they said those transmissions aren't in stock and they would need to have mine to rebuild. 4 weeks or so 2200 $ for full rebuild of my own transmission. Guessing 200k just made its time and crappy luck...not sure of what else to think at this point.
