What's the best way to do it? I'm talking containers like Pelican cases or maybe even storage totes from Home Depot.

Just drill a hole through the box and the bed and secure with nut and bolt? Is there a better way?

I'd get a bed mat first to keep things from sliding around. Then maybe some d rings in the bed like on the bed bolts. And then some ratchet straps

I used this tie-down method for my last few Tacomas: simple tie-down racks + some 3M non-skid tape. Use some ratchet-straps and your stuff will not move. Baja proven.

there are 8 anchor points in the bed or a use a net to cover the whole bed

and most of the better than average storage containers have holes or hooks on them

An aluminum rack which attaches to the bed rails and is built to the case dimensions. Ratchet straps hold the cases to the rack. This is something I have had in mind for my own truck. My tonneau has a panel by the cab that opens independently so I want to have a rack I can reconfigure for different loads or remove completely and I want it off the bed floor.
If I can ever get a day where my time doesn’t belong to someone else, I’ll build it. I’ve had the materials for like a year. Isn’t that how it always goes though?

The rails have fasteners every foot -- underneath the composite floor are big-ass washers and nylok nuts. Since the underside of the floor has a waffle pattern, some creativity is required for the installation.

This tie-down system has held multiple Trophy Truck tires, dump cans, other heavy stuff, etc. while bopping down Baja -- things do not move.

I use Rubbermaid totes (or whatever the brand is for "good stuff" at the hardware store.

Filled with food stuff, cooking gear, or clothes, when set on the Toyota bed mat, They DON'T MOVE. In fact, it's a pain to slide them in and out.
