I was in the same boat about 2 months ago, decided i wanted a nice in dash nav so it only made sense to upgrade everything. I just wanted a little bass without taking up much room, and wanted some nice components (sr-60s)
it wont be very hard, i made custom tweeter mounts out of mdf, made a custom sub box also. The rockford fosgate p3 shallowmout 8 inch has the lowest enclosure volume i could find thats why i went with it, a little pricey for an 8 inch tho. Ideal box volume is .25 cubic feet which is pretty small. There is alot of designs for an access cab for a box between the rear seats. But if you feel like chopping your truck up you can try this haha. http://www.tacomaworld.com/forum/au...9-access-cab-under-rear-seat.html#post5308666 i believe there is a few places you can buy sub boxes for between the seats but they take up alot of room.
Taking the door panel off is easy, just start prying from the bottom after you pop of the sail panel and remove the 2 screws. Running speaker wire into the doors sucks haha, youll get it tho and im sure you will be very happy with the sound, and happy that you saved some $$$ doing it yourself.

Thanks for the link and your very clever "hidden box"!

Does the sound propagate well with the seat down?

I probably won't go that route since i need all the storage space i can get.
I did think of "extending" the center counsel all the way back to the rear wall, and combining a storage box with a compartment for the subwoofer box.

Does the shape of the box matter? Would a tall narrow box (minimum width determined by the diameter of the speaker) be the same as a flat wide box?
I'm guessing it's the volume alone that matters.

Yep i think your right, i think volume is the most important variable when designing a sub box, i think that shape does also matter but not as much, probably has something to how the sound waves bounce off of the surfes inside the box, so if there is weird angles or some deep and some shallow spots it may affect the sound, i really dont know for sure tho.
And yes the sub sounds great with the seat down, check out some down facing sub boxes, ive been told you actually want the subwoofer to have a surface for the sound waves to bounce off of instead of just pointing it straight at your head haha. I think most of te access cab sub boxes that go between the seats are down facing

If you're looking to be budget about it, I highly suggest scouring craigslist for an old 'slash series' JL amp. I have two of them in my truck, one for sub and one for the components. The slash series amps are 'intelligent' of sorts, so even if they're dinged up, shorted out, etc... they will still work. Thats why I always feel confident buying one used. Never seen one fail yet. The 250/1 fits under my seats, as well as the 300/4, but its a little tight, so I need to put a small washer on my seat posts I think.

Heres a pic of the 250/1... the 300/4 is a bit bigger.

That JL amp has been out of production for years. I don't know where you found it 'new'. Look at it this way....in the world of car stereos....you get what you pay for. A good amp usually costs a buck a watt.

Since I bought new amps, I happen to be selling my 4 ch kenwood x600f on eBay.
1200 peak watts, 1 year old, and it does just fit under the passenger seat
