Some were stupid clean, all stock, low mile turbo variants too.

Apparently a common MR2 engine swap is the 5VZ

 

Step one is probably just seeing if you have your throttle valve cable adjusted per the FSM, that really helps a ton, they stretch over time. Aisin is smart and unlike the domestic trans offerings they don't use bands, they use stronger braking clutch packs so they don't wear out as often or dirty fluid as easily. Next step after checking your adjustment would be to shim the accumulators (or change springs in them) and use a shift reprogramming kit from transgo to get faster 2-3 and 3-4 shift engagement times, reduces wear on the higher stress clutch packs. After that it becomes a full build where you have to rebuild the trans pump for higher flow and change to kolene steels and try to machine it out for another clutch to fit in each drum.

What about stronger adaptations? I heard somewhere a Supra transmission might be compatible and stronger from factory?

 

I don't think the supra ones are any stronger, the internal design is almost identical besides the ratios. There are 5 or 6 different revisions of the A340 electronic transmissions that change the valvebody layouts rather dramatically, but functionality seems to be the same. Because of the Supra having used a A340 variant though, there are lots of performance internals available that should fit, billet input shafts, larger drums, intermediate shafts...etc
