I guess i cross threaded the last mounting bolt while installing my tonneau cover. When I tried to remove it the nut behind the rail began free spinning. It's the last bolt/nut at the back towards the tailgate. Can I access the nut from the top by removing the bed rail cover or from the bottom by removing the fender liner?

    Try removing the taillight.

I’d probably try removing the tail light first.
