For what it's worth, I had a Snugtop put on mine, close to a year ago. Snugtop dealer installed. No any extra measures were done when it was installed (Any that I did anyway..) I just trusted that the installation guys have done it a ga-zillion times and knew what they were doing.
Well, after going through winter here ... A lot of snow/rain ... Zero issues.

I have an ARE and they did pull off the bed rail caps and silicone under those. Also did a great job on the front of the bed. It was like 4 hour install, I was thinking WTF are they doing in there until I saw what they were doing. Wiring was done very well too.

Do you have a part number for the rubber plugs?

Butyl tape works to make the plugs necessary to seal the front corners if you don't want to track down oem. There is also a small traingle hole underneath the bed rail in front corners that also needs to be sealed. Butyl here again makes less mess than silicone and ready to use instantly.
