I have exactly this problem. And I've been putting it off for quite a while. Little anxious to tear into it myself. Need to get it taken care of tho. Ha. I hope it doesn't create more issues by neglecting it for so long. I discovered a whole write-up on the project from another forum. Doesn't seem too bad of a job. Just time consuming. Still gotta order more parts that can be tended to while I'm in there.
But a question for you. I'm still unsure of how to fix the actual leak. You say it was from the forward tube flange.. Is all that's needed is to seal that up? Granted its actually that and not a freeze plug or something.. And I am pretty positive it is this leak, and not something else. As I've got the slow leak coming out of the back plate. And no other symptoms suggesting otherwise.

Yep, the flange/block just needs to be cleaned and re-sealed with a bead of RTV. There is a special grade of RTV usually sold as "For Water Pumps and Thermostat Housings". It's more resistant to coolant. Give it 24 hours (room temp) to cure before filling, just to be safe.

This thread is old and some of the pics are dead.

Yep that's the thread I found a while back. But those pics you posted helped me understand where exactly its leaking from.. Thanks man. Have you done this job? Should I be worried about anything from neglecting it for so long? As in should I expect to find a shit ton of rust, or you think it'll be fine? I've already got the knock sensor wires as I heard those are brittle and break apart. Should I attempt to put in new knock sensors too while I'm in there? Oem is crazy expensive. I see some cheap aftermarket ones...

Cheap enough that pulling apart again is cost effective if its bad? Or has a short life.

    What's crazy expensive? $ how much $?

If I remember right, I made a post a few months back after I found some OEM knock sensors for sale without the Toyota mark up. I'll try to find it, it seems like they were a helluva lot cheaper than going through Toyota as well.

Yes, did it for money and guaranteed it.
While the sensors do fail, I would not say it's common. They are not something I would replace as PM "while your in there". The harness is a different story, it's failure is way more common. Even more so if you just look at it funny. R&R of an OE harness should be standard practice if the intake is removed for any reason (on an older engine).
Nothing special to be worried about. Just clean clean clean the two surfaces and torque the intake bolts correctly at reassembly. Don't go nuts tightening the two pipe flange bolts.

I recently changed my water pump and realized that's where my radiator leak was coming from
