I can't find on either Toyota or JBL's websites what the ratings are for the stock JBL package speakers are for the 2013 DC. Does anyone know?

Reason being is that I would like to add my JL XD700/5 (75W/channel) to power the stock speakers and probably a new sub as the first step in fixing the sound system.

75watts would be too much. I'm not sure what the rating is but it isn't much.

Think it would be something I could control by lowering the gains on those channels? I guess the other part to that is, what is the value of a stock set of JBL speakers (2013) what are they goin for?

, but in essence you're just swapping the amp.

If it was me I'd upgrade your speakers and use the amp you mentioned. Keep your stock stuff so you can swap it back in case you part with the truck.
