Don't worry, there is nothing wrong. That is just the way the brakes are in the 2009's. The brake system has been slightly changed in the 2009 models to accommodate all of the new features that it now has to control. Take a look at page 3 of the PDF located here:
    http://www.tacomaworld.com/forum/2nd-gen-tacomas/17430-detailed-2009-tacoma-changes.html
I also noticed (as compared to a 2008 model) that they moved the master cylinder from the left side of the engine compartment (as you are looking at the truck from the front) to the right side, directly under the brake fluid reservoir.

Just wanted to post I bought a new 07 Tacoma TRD Prerunner 1.5 years ago and bought an 08 same truck 5 days ago and the brakes on my 08 are NOTICEABLY softer. I'm going to try and adjust the pedal throw if I can under it, or take it in, something isn't great and it's pissing me off.

I'm not sure how many people read this but since I've seen TONS of posts about crappy/shitty/mushy brakes on 08 Tacoma's I just wanted to post an answer that doesn't involve you going out and spending money on steel braided brake lines to marginally fix the problem.

Anyways, the answer?! Have Toyota put in a new brake master cylinder. Only thing I can think of is they have a batch of trashy ones they put on new trucks. Had mine replaced and it work like a charm, truck has all of 250 miles on it.

Foglights are for fog, not oncoming traffic!
The answer is much simpler than changing MC or lines.
    Bleed the brakes.
My wife's RAV4 had air in the lines from the factory. easy to tell...while stopped, try pumping the pedal and see how it feels firmer?
My 06 Taco has air and I'm going to bleed them this weekend.
Amazing a company can deliver a vehicle with air in the lines.

Mine are soft too. I'm going to upgrade after I get a 3 inch lift.
