I have an 06 Double Cab...is it possible to fit 2 12" subs behind the rear seat if i build a custom box? Or is 10'' the max i can go?

    Rear seat? Don't know.

Just yesterday I saw a dbl cab with 18 12's in the back. MF'er thumped hard and sounded absolutely amazing. No fluttering...just nice crisp sound.

I have a 10" in the back. I've seen people with a single 12" or 13" sub. When I asked a sound guy about going bigger than 10", he said he had just put in a 12" the other day in a another tacoma and he said it didn't sound that great and he was thankful that the guy couldn't tell the difference in sound quality. So I went with a 10" and I love it! But I'm getting a double box for 2 10" because I want some more bass to go with my mids and highs. Just my .02.

The diameter of the sub isn't really a limiting factor. It's the depth of the sub that makes limits the size sub that you can put in. I've the got a 13" in my truck, the depth is like 2 inches. but there are 8" subs that won't even fit. Mr Marv is the person to talk to about specific subs fitting.

That is correct and along with depth there are other factors such as basket shape/diameter and magnet shape/diameter that determine whether a sub will fit. :)
