I've maybe an inch of space between the plate and the frame, I was hoping to avoid bending the plate if I could, it's hard enough to put back on straight when I have to take it off.
And yeah, I've been putting a block of wood between the jack and the three rounded heads sticking down there, it's been the only way I could get the tire off the ground. Nothing has gone wrong yet...I just wanted to know if it would break anything. I only jack it high enough for the tire to spin freely.

Your fine, I do the same when I only want to lift one wheel. Just make sure it jacks up straight.

There’s a place in the front. They do it with almost all their cars. My wife’s Highlander has it on front and back.

It looks like a squared off boob.

Lift the rear from the diff and support on the frame.

Also get a bigger floor jack. I appreciate the craftsman you show but if you know you’re going to be lifting your truck you gotta have the right tools to go with it. I’m having good luck with the HF Daytona 3 ton. Good amount of lift, rapid pump.
