Here the deal, 2nd gens go from 2005-2015. Correct me if I'm wrong. But all use relatively the same engine, some come with the 5 manual and some come with 6 manual.
Here my issue. My 2006 6 speed manual 4x4 4.0l Trans is having issues. The syncronizers in the 5th and 6th gear are going out. Have had this issue looked at and aside from a tear down thats what im looking at. Shop quoted me 5k about for a rebuild and about 3500 for a swap of the same year on a Raman. Give or take. Now I'm no gear head but i know given enough time I could do it myself. The swap for a Raman that is. My question to you all, my Trans is the RA60 (again I could be wrong) what if any other years bolt up to the engine (trans) so I don't have to narrow my search for just an 06 model. AND or can I swap just a 5 speed in its place instead around the same year. Please y'all, looked and looked and yeah...super lost on this subject

@gearcruncher would probably know but I think the 6 spd will bolt up to any year 4.0 but I believe there were some upgrades in the newer ones. The 5 spd I'm pretty sure has a different bellhousing bolt pattern.
Thread about the 6 spd here and the 5 spd here.

OP, the 6-speed from any year from 05-15 is going to be a direct swap.
There were three versions of the transmission. Yours is ver. 1. The externals are the same but there were massive changes to the internals in later years.

You might want to touch bases with these two guys in this thread currently doing a search. See Post starting around #916
    https://www.tacomaworld.com/threads/2nd-gen-manual-transmission-fix.624299/page-46#post-25395790

If this were were mine, I probably would not spend any time or effort trying to go through the earliest version of the RA60F transmission because the internals have been so problematic. There is an exception in my mind and that would be if an early low mileage complete unit for a direct swap.

My recommendation for a long time on this forum has been to find as late a unit as possible, preferably with low miles. Your best bet would be a '12-'15. But since manual transmissions have becoming rare on new vehicles, the salvage market is also rare. For starters, try www.car-part.com. Also possibly a larger national company such as LKQ for sourcing.

Be aware that all parts in the transmission are extremely expensive IMHO. I decided to completely go through one just for fun and individual components I replaced came to about 2/3 the cost of a new unit. But I was replacing every last bearing and syncro and carefully upgrading to all factory revised parts.
